I'm using a preset with only harmony activated, set to -12 and lead off, to get that octave down thing going, for bass lines and Barry White imitations 
Works very well, until I hit the shortcut button and the Loop plays back.. WITH Lead ON!?!
Mono is used in setup, I know that can be an issue with dry vocals sneaking out one output and wet the other, that's not the problem here though.
Please, enlighten me someone!

That's one we haven't seen before, but coincidentally is related some routing changes we're making in a new build we're working on. I spoke with the software engineer and he said that issue looks to be fixed in the new build. I'll update folks when I know more about a timeframe for the update release.
